Vera tells Nobi and everybody that she came from the future, not from the past who planted the Elder Tree. She was working on a mechanical plant that could possible save the environment. She planned to plant the seed in the past and go back into the future to see how it grew into. However, not everything went as planned.
The time machine was broken after she landed in the past. A man helped her in the time of need and eventually became her husband and they had a child. After realizing that the town had a problem with bad harvest, she planted her bio-mechanical plant hoping this can help everyone lives better. Things went well until the day of the Gigastorm.
As Vera tried to examine the “Elder Tree” as what the villagers call it, the storms sucks her in and landed eighty years into the future.
Vera reveals she was no goddess, but the Elder Tree is the bio-mechanical plant and acts as time machine, and when overloaded sucks in people and objects too. Her “power” to control the weather also comes from the bio-mechanical plant as well but the machine could still go haywire anytime.
She plans to rework the tree to act as an ordinary time machine she could put her hands on Doraemon’s gadgets. However, the storm somehow made it impossible for her to alter the bio-machine. With this explanation, she asks for Noby and the other’s help to find out more about the storm that hit the village.
She continues on that the machine is programmed to self-destruct if it gets overloaded, but for some reason it did not. And that is what Vera wants so she could get things back in order.
Noby asks grandma Ravi about the storm. She says she was just a girl and could not remember anything at all. Harmon arrives and suggest that Noby should check the village records with Ryam about that unfortunate day.
Ryam is suspicious and remains stubborn for not sharing any records until Harmon makes him to. Only a blue bolt of lighting crashed down the tree says in the record.
Harmon says the picture looks familiar to him. It was “the day he was found” by Ravi abandoned near the Elder Tree when he was a baby and she raised him as her own Doraemon and Noby feel bad about Harmon not having parents and being abandoned.
With this information, Noby and the gang went back to Vera. She says she could fix it but could take some time, months or even a year. A bigger problem is if the Elder Tree continues to overload, the situation can get worse. The control system was completely destroyed in the storm meaning there is no telling where and when it might transport them next.
Noby and the gang thinks of two solutions – either resetting the Elder Tree but everyone could get stuck in the town and never get home or wait for Vera to fix it but face the consequence a storm will hit and suck anyone without telling where and when they will go.
They choose to reset the tree and to do that, they have to pluck the first leaf – a beautiful and yellow in hue, up at the very top. Doraemon takes out his hopter gadget for everyone to use. As they flies up to the tree, a storm suddenly appears and tumbles down Noby back at the tree’s foot. Looking from his window, Harmon sees him and quickly runs at the shrine where he meets Vera for the first time. Noby quickly fly back as soon as he can get up and grabs a hold of the first leaf.
Vera sees the bracelet that Harmon is wearing, recognizes his son and hugs him tightly. Harmon blurted and called her “mom” despite the fact that he did not know her. Vera explains that her son’s name is Harmon. Ravi arrives at the place and recognizes Vera. She tells her that her brother, her and the baby vanished in the storm and her parents have waited for them to come back. There were several other people from the town that vanished together with them. Vera apologizes for her doings and about the Elder Tree. Ravi says she does not need to and tells them he named the abandoned baby “Harmon” because he looks just like his niece and got a feeling about it – and she is right.
Vera fixes the time machine which she hid below the Elder Tree in a week’s time. Noby says his goodbye to all the animals, Harvest Sprites and villagers and together with Sue, Sneech, Big G and Doraemon finally return home
After credits, it has been revealed that Vera’s husband and Harmon’s dad arrives and reunites with them And there you have Doraemon: Story of Seasons ending!
